Estou com uma dúvida de como fazer um update no rails 4 usando :has_many :through, se houver uma forma mais correta e mais fácil, estou aberto a sugestões.

Você tem um callback chamando o método Article#update_categories_up. Este método é chamado na linha do controller que chama o Article#update (if @article.update(article_params)). Nesse momento o @categories no seu objeto Article é nil pois não foi setado (você seta ele logo após). Experimente setar o categories_up= antes de chamar o update.

Uma outra dica é evitar o uso de callbacks, eles tornam o código confuso e difícil de depurar.
